Why is it a war crime for a fifteen year old boy to shoot an American who he saw as the enemy.

Because he was an unlawful combatant when he committed the act(s) he was found guilty of. In other words, an under-age civilian like Khadr, a citizen from neither of the countries in dispute nonetheless, has no business engaging is war.

Yep, if he should be kept in prison at all. He was 15 when the alleged incident happened, he's 27 now, people have been known to change a lot in 12 years.
